There appears to be an iOS6 issue (see this discussion: https://discussions.apple.com/thread/4315939?start=0&tstart=0) where the number of apps that can be listed in an Open In popover list is limited. PDF is a very common file type for apps to support so the problem is normally noticed with pdf files but it is there for other file types too. 

If you have too many apps that accept pdf files (thought to be about 28 apps) then as you add new apps they won't be listed in the Open In popover. In order to get the apps you want to appear in the list you'll need to delete the apps that you don't want or don't use.

If you can't delete the apps then you may be able to get the right ones to appear in the list by deleting the apps you are happy not to appear in the list, reboot the iPad and then re-install the apps that are of lower priority. This may work but it is not guaranteed. Hopefully Apple will fix the problem in due course.
